Stripe vs. Shopify Payments sounds like a processor comparison, but nobody actually faces it in the abstract. In practice it's two different questions: if you sell on Shopify, should you use Shopify Payments or plug in Stripe? And should you build on Shopify at all, or build a custom store on Stripe? The fee that decides everything: Shopify's third-party gateway penalty

Shopify charges an additional fee on every transaction processed through an external gateway (Stripe included), on top of whatever that gateway charges:

Shopify Payments (originally built on Stripe's payment rails, which is why this comparison exists at all) prices by plan: roughly 2.9% + 30¢ online on Basic, 2.7% on Grow, 2.5% on Advanced, and rates from 2.25% + 30¢ on Plus, with in-person rates from ~2.6% down to ~2.4%. So Shopify's headline rate matches Stripe's on the entry plan and undercuts it as you move up. Your plan fee buys the discount.

Stripe direct is 2.9% + 30¢ flat, no monthly fee, no plan tiers. But also no storefront. That's the real trade: Shopify's plan fee ($29–39/month entry, $2,300+/month for Plus) buys the entire commerce platform (hosting, themes, checkout, apps, PCI compliance), not just payments.

Question two: Shopify store vs. custom Stripe build

Everything else, quickly

Data and control. Stripe gives you full API access to raw payment objects; Shopify mediates data through its platform. If you're building custom checkout logic or need granular payment data, Stripe wins. If you want to never think about checkout again, that's precisely what Shopify sells.
